Blinking red normally means no file or a bad serial command (really fast).  If this happens after boot up, then none of the files on your SD card conform to the AP-16+ file requirement:

WAV
Stereo (2 channels)
16-bit
44.1kHz sample rate (maximum)
PCM encoded

You can open your files in Audacity and re-save them using these specs -- takes just a second.  If you set your project sample rate to 22.05kHz then you'll be able to use the "S" command to speed them up as well as slow them down.

Well it makes sense that there wouldn't be any files since it had just sucked in and deleted the update file. I just never saw the green status led that you spoke of that said it updated ok.

No news is bad news in the case of the update.  If the update code thinks that the transfer from the SD into the system failed then it will blink the LED red and yellow and just stick there, otherwise the system resets and acts as if you just powered it up.  With valid files on the SD card you'll get a green LED; without them, you get flashing red.

Your AP-16+ is updated; you just need to put files on the SD.

I've added a little "updated successfully" blink sequence (three green flashes) -- this will be available with the next update; though you'd have to update the code twice to see it (first time installs the new update, second runs it so you can see the flashes).
